Kaoru0822 679658b287 fix(reference): report entries beyond the path limit as I/O failures (#2716)
* fix(reference): report entries beyond the path limit as I/O failures

Reference-source traversal joins each child onto the root path. A valid
tree whose nested entries exceed the platform's absolute path limit
(PATH_MAX 1024 on macOS) makes lstat fail with ENAMETOOLONG. The
reader's filesystem error allow-list lacked that code, so
filesystemFailureDetail returned undefined and the native rejection
escaped both readReferenceSource and importReferenceSource instead of
becoming the existing failed `io` entry.

Add ENAMETOOLONG to the allow-list, matching the JavaScript application
reader's list. Readable siblings stay in the graph and the unreachable
entry is recorded with its OS message.

Fixes #2652

* fix(process): report no remaining time after a provider deadline fires

Node timers can fire while performance.now() is still a fraction of a
millisecond short of the monotonic deadline. ProviderStartupDeadline then
reported interruption "timeout" and an aborted signal while remainingMs()
returned ceil(0.x) = 1, so polling loops guarded by remainingMs() > 0
(Hopper and Ghidra startup) could run past an elapsed deadline, and the
real-timer test "aborts a bounded wait when its real monotonic deadline
expires" failed intermittently in CI (expected 1 to be 0).

Once the deadline's own timer has classified a timeout, report zero
remaining time. A deterministic regression test fires the timer with the
monotonic clock 0.4 ms short of the deadline.

* fix(reference): preserve path limit entry uncertainty

* fix(reference): preserve unknown entry failures and identity

* fix(reference): type unknown-kind exclusions and keep them out of symlink counts

The metadata-failure path offers "unknown" to exclusion predicates, but
the predicate type only admitted concrete kinds, which broke the build.
Directory-only secret and ignore rules now also match an unknown-kind
entry (it may be a directory), and the summary counts unknown entries
separately instead of as symlinks.

morluto ec271121e4 fix(artifacts): preserve path identity and exclusion applicability
Normalize path facts once at the owning filesystem boundary, preserve caller spelling and unavailable inventory members, and retain typed read failures. Record exclusion entry kinds so only proven directories can establish descendant symlink targets; omitted legacy kinds stay unknown.

Reviewed fixes include #1969, #2642, #2759, and #2994.

Validation: 26 reference graph source tests passed; prior artifact checks passed 275 tests with one Windows-only skip. Updated compiled import workflows are included in final validation after regeneration.

morluto 6585293c56 fix(reference)!: preserve exclusion rule provenance
Record the exact matching pattern and distinguish project, default, caller, and configured-sensitive exclusions without changing ignore ordering. Include that provenance in graph commitments and validate the contract through compiled CLI and MCP consumers.

BREAKING CHANGE: Pattern-based reference graph exclusions require pattern and distinguish project-ignored and default-ignored reasons. Re-import saved graphs that omit matching patterns.

Anuj Singh 0363e5a8e1 fix(reference): join internal symlink targets with the inventory NFC normalizer (#1535)
* fix(reference): join internal symlink targets with the inventory NFC normalizer

checkSymlinks resolved an internal symlink target with bare
posix.normalize and looked the result up in the inventoried path set.
A target that a filesystem reports in NFD (macOS readlink commonly
does) joined to an NFD spelling while the inventory holds NFC, so
validation reported "Internal symlink target must resolve to an
inventoried entry" for a target the inventory actually contains.

Route the join through normalizeJoinedLogicalPath, the same inventory
identity normalizer #1513 applied to the runtime, HTML/module, and
import joins from #1488. The feature-seed NFKC query fold stays a
query.

morluto 5510b27d7f refactor(domain)!: remove obsolete comparison representations
Compare complete function dossiers directly, remove unreachable truncation and collection wrappers, and preserve deterministic Unicode ordering. Require real external reference targets instead of display placeholders.

BREAKING CHANGE: function comparison results no longer advertise the unreachable truncated state or counter.

morluto b5e98915c6 fix(tools)!: simplify direct invocation and harden boundary contracts (#555)
Remove REA permission grants, scope ceilings, approval confirmations, and inert settings. Preserve selected local evidence, accept caller-chosen commands and paths, and report actual runtime failures.

Harden provider results, schema serialization, snapshot evidence binding, archive paths, source maps, native screenshots, managed EH parsing, and cancellation cleanup. Regenerate tool metadata and document direct invocation.

BREAKING CHANGE: Removed permission configuration and policy commands, approval fields, filesystem scope inputs, and fixed confirmation options. Process capture inherits the host environment and accepts command names; callers must refresh tool schemas and migrate removed fields.

morluto e91c8c39c2 refactor(test): colocate pure-domain tests and reduce test debt (#471)
* refactor(test): colocate pure-domain tests and reduce test debt

Move focused immutable domain/contracts/adapter tests from
tests/composition/** beside their production owners under src/** as
colocated *.test.ts/*.fixture.ts, and relocate persistence-shaped
composition tests under tests/boundary/filesystem/**. Update import
paths, the Vitest project topology (shared worker context for pure
domain/contracts and recording-port service projects), the test
migration ledger, testing docs, and AGENTS.md to match.

* docs: remove test migration ledger

The cutover is complete and the ledger is no longer referenced anywhere
in source, scripts, or the docs gate. Drop the standalone artifact.

that no longer references the completed migration.

* fix: repair CI failures from schema, knip, and stale generated artifacts

Three root causes fixed:

1. catalog-schemas.mjs: valuesAt only traversed anyOf from Zod's
toJSONSchema, not oneOf. The webScreenshotDiffSchema change to a
discriminated union produces oneOf, so the product catalog generator
could not derive the web_screenshot_diff schema version. Add oneOf
   traversal.

2. conformancePackage.ts: the test rewrite removed the only imports of
ScenarioManifest, ReplayPlan, ShimPlan, and ExpectedEvidence, making
them unused exports that knip flags. Remove the dead type aliases.

3. Regenerate stale artifacts (product catalog, MCP tool catalog, skill
metadata, conformance manifest) that drifted from the source changes.
