Use entry metadata to discover registration evidence independently of target
readability. Preserve failed metadata inspection as a named invalid diagnostic
instead of treating all lookup failures as absence. Remove the duplicate
boolean existence wrapper; configuration parsing remains the read owner.
Cover native permission-denied targets and metadata, dangling configuration
entries, maintenance exclusion, and public doctor output without mutation.
Validation: 73 focused tests across four files, check:fast, format:check,
and six isolated completed public doctor cost comparisons passed on macOS
arm64 / Node24.18.0. Native Windows/Linux permissions were not verified;
POSIX permission controls skip unsupported hosts and root.
Fixes#4905
Use one registration classifier for doctor, maintenance and uninstall.
Preserve unknown identity when launcher resolution fails, and compare native
paths without collapsing symlink traversal. Keep Node argv script selection
separate; ambiguous direct-launch interpretations cannot authorize removal.
Remove the superseded boolean ownership parser.
Validation: 183 focused tests passed, 2 Windows cases skipped; check:fast
and docs:check passed. Five public regressions fail on the baseline, including
foreign registration removal in an isolated fixture. Source review and authored
Node shebang controls completed on macOS with Node 24.18.0. Native Windows,
Linux and real mise upgrades remain unverified.
Closes#4895Closes#4896
Capture the current entrypoint once without inventing a path. Preserve unknown registration ownership through setup and doctor, refuse unsafe registration plans, and retain exact pinned-launcher readiness checks. Hash the same full or compact schema projection advertised by each MCP server and use that identity in doctor comparisons.
BREAKING CHANGE: server.command_path may be null when the invocation path is unavailable. Registration and setup statuses, and doctor classifications, may report unknown.

* feat(setup): register OMP during setup
Add OMP (oh-my-pi) as a setup, doctor and uninstall client. Setup writes
a type: stdio entry to the user-level agent mcp.json that OMP reads,
following PI_CONFIG_DIR, an absolute PI_CODING_AGENT_DIR and the
OMP_PROFILE/PI_PROFILE named profile. It removes rea from OMP's
disabledServers denylist, which would otherwise hide the registration,
and doctor reports a listed registration as stale.
Closes#1257

* fix(setup): honor OMP's enabledServers allowlist in doctor
OMP's user enabledServers allowlist forces an entry with enabled: false
on, unless disabledServers also lists it. Doctor reported such a working
registration as stale. Also format the FAQ client list.

* fix(setup): keep OMP's allowlisted entry in update maintenance
rea update skipped an owned OMP entry with enabled: false even when
OMP's enabledServers allowlist runs it. Apply the same forced-enable rule
as doctor. Share the client-location environment reset across the client
tests instead of repeating it in each file.

* feat(clients): register Grok Build and Grok Bot during setup
Detect both clients and install the local REA MCP registration the same
way setup already handles the other agents. Grok Build edits only the
REA tables in its TOML config and sets startup_timeout_sec to 30. Grok
Bot writes the mcpServers.rea entry into mcp.json. That file is the
registration to add to the signed-in account; setup does not call the
account API.
Filed by Grok.
* fix(clients): clear a disabled Grok Build registration during setup
Grok Build keeps a server suppressed when its name stays in
disabled_mcp_servers, and setup was treating that file as already aligned.
Setup now removes only that name, doctor reports the registration stale until
it is gone, and uninstall keeps comments in an inline table whose only server
was REA. Split the lifecycle suite and reflow the get-started page so static
checks pass.
* fix(verify): check packed Hopper search as literal-only
The package verifier still called a regex probe that main deleted. The
native bridge refuses regex and joins string hits with typed records, so
the restored probe stubs that inventory and the check asserts the literal
matches and the regex refusal. The new README translations also name
Grok Build and Grok Bot.
* fix(clients): stop treating a Grok Bot data directory as registered
Grok Bot stores connectors in the signed-in account and runs them on its
hosted computer. Setup no longer writes mcp.json or reports that file as
aligned. Doctor and setup tell the caller to add the server from the
Grok Bot chat.
* fix(clients): drop multiline Grok disable-list entries
Decode disabled_mcp_servers strings with the document parser so a
multiline basic or literal string that loads as rea is removed.

* feat(setup)!: expand agent integrations and simplify onboarding
Add native configuration formats for OpenCode, Antigravity, GitHub Copilot
CLI, VS Code, and Devin. Preserve JSONC comments and unrelated settings
while making setup and uninstall ownership-aware and idempotent.
Select agent targets before planning, separate discovery from intent, and
keep agent-only setup independent of optional provider prerequisites.
Cover configuration boundaries and interactive behavior in packaged checks.
BREAKING CHANGE: unscoped setup refreshes only existing REA-owned
registrations. Use --all-detected to configure every detected client.
Setup JSON contains a compact doctor summary; use rea doctor for full
diagnostics. Cancellation and successful dry runs now exit successfully.
* feat(cli)!: replace upgrade with verified updates
Resolve an exact release through npm's configured registry, update only the
identified installation, and verify its new executable before reporting success.
Return a read-only maintenance plan for existing enabled REA integrations.
BREAKING CHANGE: replace rea upgrade with rea update; no alias is retained.
Successful update JSON uses status "updated", reports the verified installed
version, and returns an unapplied maintenance plan instead of opening setup.
* refactor(test): colocate pure-domain tests and reduce test debt
Move focused immutable domain/contracts/adapter tests from
tests/composition/** beside their production owners under src/** as
colocated *.test.ts/*.fixture.ts, and relocate persistence-shaped
composition tests under tests/boundary/filesystem/**. Update import
paths, the Vitest project topology (shared worker context for pure
domain/contracts and recording-port service projects), the test
migration ledger, testing docs, and AGENTS.md to match.

* docs: remove test migration ledger
The cutover is complete and the ledger is no longer referenced anywhere
in source, scripts, or the docs gate. Drop the standalone artifact.

* docs: clean up stale migration artifacts
Remove empty directories left by the test migration and replace the
"final cutover" language in docs/testing.md with standing PR guidance
that no longer references the completed migration.

* fix: repair CI failures from schema, knip, and stale generated artifacts
Three root causes fixed:
1. catalog-schemas.mjs: valuesAt only traversed anyOf from Zod's
toJSONSchema, not oneOf. The webScreenshotDiffSchema change to a
discriminated union produces oneOf, so the product catalog generator
could not derive the web_screenshot_diff schema version. Add oneOf
traversal.
2. conformancePackage.ts: the test rewrite removed the only imports of
ScenarioManifest, ReplayPlan, ShimPlan, and ExpectedEvidence, making
them unused exports that knip flags. Remove the dead type aliases.
3. Regenerate stale artifacts (product catalog, MCP tool catalog, skill
metadata, conformance manifest) that drifted from the source changes.
